Since R2 is 0.45, it is a major QTL. It must be showing high LOD value also. Both these parameters are considered for declaration of a QTL. In QTL mapping, threshold LOD value for detection of significant QTL is calculated by 1000 permutation test. QTLs with LOD more than threshold are declared as significant QTL. Among significant QTLs, the QTL having more R2 value may be called as major QTL.
Since your QTL is having r2 0.45, it is a major QTL.
I think it is a major QTLs and the LOD score must be more than 3 (>3) and this means it is stable QTLs this means that If you repeated this work for 2 years you will find this QTLs with high LOD score and R value
if we assume other aspect sof your qtl analysis are right such as ( flanking markers must be normally segregated, phenotype data are totally right) there is no doubt that this is a major qtl
