I have to measure the cell invasion and migration using a traditional boyden chamber style fixed endpoint transwell assay, while going through the previous research papers, I have seen that the fixed end point assays utilized carbonated transwell inserts, I would like to know the significance of the carbonated transwell insert.

I think you mean "polycarbonate" as in Transwell inserts (a registered trademark of Corning Inc, NY) with a porous polycarbonate (PC) membrane. These ARE the so-called Boyden chamber. This simple system is convenient with different suface areas and PC membranes come in multiple pore-sizes compatible with transmigration assays.
