I'm having times where I get a 2.8 OD600 reading on a spectrophotometer and other times I get 0.8. I read on previous literature my enzyme is negatively regulated by quorum sensing, but this is not the native species. We're using TOP10, but I read the homologous signal molecules (MarA and SdiA) are also regulated by quorum sensing.

I really doubt that you are seeing quorum sensing effects having such a dramatic effect on cell culture growth. It probably is something else that is the problem. For the cultures that do not grow densely, is there debris in the culture from lysing cells for example?
