You are not running a cygwin shell. You are running a DOS (CMD) shell. Since the syntax is completely different between the two nothing will work very well.
You need start a Cygwin Terminal (shell). Go to Windows->Programs->Cygwin->"Cygwin Terminal"
Once in a Cygwin shell, you can cd to the correct directory and issue a ./configure and things should work better (not guaranteed that everything will work as it depends on your installation, but it is (almost?) guaranteed that nothing will work from a DOS shell.
