early April 2018 i was run validation using saves server for my model and the result is good and pass for model. but after 3 months, i'm trying to run validation again with the same model and the result so bad and the data for validation model i can't used for docking because the 3d protein is not pass for all the validation server. why is it happen same model but different result?
SAVES people use to update their server and inbuilt scoring algorithms. But, i think that these results should not deviate much. Probably, you might be missing something.
Start again from the scratch and try to minimise the protein or else go for small dynamics run so that proper refining could be done.
My recommendation here would be to make yourself familiar with algorithms and reliability for your case. That will provide you a thorough understanding and what to expect from those algorithms. In addition, it would help you to back-fill the gap that is creating problems. There are ample algorithms available to test your case, however, not all can be used. Be mindful before using them.
As @Mohd mentioned earlier, please go through your files again and see if you have not left out something.
