The 16S rRNA gene sequences are submitted via 'BANKIT' option of GenBank at NCBI webpage.
You can submit your 16S ribosomal RNA gene sequences to GenBank database of NCBI easily by registering to its submission link, where you would get a logIn ID and password, but before that you need to check following things ready.
1) You need to remove your 'chimeric sequences' from your 16S rRNA gene sequences using software Pintail 1.0. The NCBI will accept only those sequences which are devoid of chimerics.
2) Now, use these sequences (whose chimeric sequences have been removed) for the creation of phylogenetic tree using the software MEGA.
3) Once you have identified your microorganism, you need to arrange your chimeric removed sequence with its cognate microorganism details in an order as specified by the NCBI at its webpage (which will be shown while submitting the sequence).
4) Later on, log in to BANKIT (genbank database of NCBI with your registered Email ID) and use 'new submission' link for your submission. Follow carefully all the steps and finally submit after review.
5) You will be receiving a mail of acknowledgment within 1 hr. Later on you will receive a mail with details of accession numbers given to your sequences. These sequences can be updated (about their status from unpublished to published) later on via Email communications to NCBI indicating your accession numbers.
