As I have a group of metabolite compounds (which are non polar) responsible for bioactivity I am trying to separate them with column chromatography and further with preparative HPLC. Am I on the right track? Or is there any other better choice of methods?

I think you're on the right track Nithya, try to use TLC in order to get the suitable composition of solvent before CC and continued with HPLC prep. If it's possible, doing bioassay every step separation of target fraction/compound is necessary to get information the best bioactivity whether it's in a single compound or whether in group.

I dont know that i asked this question in a right sense because, this is the universal protocol to determine new or known compounds and even i am following the same protocol right from Extraction, developing solvent system for TLC, Bioautography to aware the activity (in my case i found that group of compounds are responsible for the bioactivity), then i go for HPLC , Prep HPLC and etc....BUT, now i am at the stage where i have separated the ACTIVE group of non polar compounds and further interested to identify them....i am expecting really some better suggestions like some technology(or idea), or any suitable solvent system(for TLC) if you know to separate closely related non polar compounds. or any other method of identifying these compounds. it seems to be very closely relative compounds(or derivatives).
