We have a problem here with AFM (Park System).
Everything goes well, but after scanning, the resolution of final image goes up so the saved image is not clear.
Usually I use "Print Scrn" to save the true image, just before the scan is about to be finished. and then as the scan is finished everything fades away.
Did you try use AFM file instead of jpg's? All AFM (I think park's too) saves captured files/3D diagrams. Gwyddion or WSXM (both freeware) may open it and anyone can make some analysis. PrintScreen is not so good option - what about Z scale?
Looking at the picture I cant help, but if you will attach AFM file, maybe I would be able to find solution.
There is just a tilt of substrate on the picture. I don't know Park software, but usually AFM soft has options "fit lines", "subtract plane", ect. Use such tools, then save the picture as an image file (bmp, tiff, etc.). Probably, it names "export as image".

The first check to make is to follow what D Korneev recommends. I am going off of software on a different instrument vendor from 25 years ago and, as I recall, it was the same across all vendors at that time. In real-time, the software should have options to correct the line-by-line scan inputs by applying an offset or a tilt correction. The corrections can be applied to the real-time display as well as to the off-line capture, or they can be turned off selectively or in both cases. I always recommend to turn off any correction for the off-line storage. Always store the direct capture (call it the RAW input). The RAW image can be post-processed afterward in other ways as needed, but RAW data cannot be recovered from "pre-mangled" files, and "pre-mangled" files may not have been corrected properly from their RAW state during the initial capture.
--> The image you show and the comments you make suggests that you have used the proper method to store the RAW file. The screen shows a tilt-corrected image, while the storage file shows tilt on the sample from top to bottom. You only have to apply image tilt correction using off-line software, and you will recover the image that you saw during the real-time scan.
The second comment follows on the two above. The print screen option is the worst method to store a file. It generates a BMP file with the screen resolution. The highest quality image is TIFF at the original image resolution. You would do far better to store the image as TIFF and use image layout software off-line to generate the publication-ready image that you need.
