I have a HCS fibre with a 200 micron diameter. I want to remove the jacketing in sections along its length so I can replace the cladding underneath and create an evanescent field sensor. Obviously removing the jacketing along its entire length is not practical but how do I remove the jacketing mid length without damaging the fibre?

My favorite answer... Fire. You should be able to burn the cladding off of the silica fiber with a butane torch. Remove any other jacket material with a sharp tool first. You don't want to burn any halogenated plastics that may be part of the outer jacket. Keep in mind that the fiber is considerably more brittle without the cladding.
