Grind your samples in liquid nitrogen. To the fine powder add 100% ice cold methanol combined with protease inhibitor from Sigma. Use about 1mL for every 100 mg of sample you grind. Vortex, incubate in -20 for about 20 minutes and spin for 5 minutes at 4 deg C at 10,000 rpm. Remove the supernatant carefully to retain the plant material. Do this a couple of times (depends on the leaf sample in question) and then follow the same procedure with 100% ice cold acetone until the supernatant is clear. You will see the plant material change color to a milky white.. These 2 steps should get rid of most of the secondary metabolites. If you have enough money for the research, Sigma Aldrich has a very good total protein isolation kit (PE0230) that may be helpful.
