Recently We have done LC-MS/MS analysis for our sample. Now I got .mgf file. I tried mascott generic search but didn't yield significant results. Any other tools to analyze the data?
I don't even know whether my experiment went well or not. Still want to give a try
I will assume that this is not a statistical question, rather it is about identifying the compounds in your sample. This link may help:

I would also suggest contacting the manufacturer of your equipment, and searching their web page. They may be able/willing to help, or have a faq (frequently asked questions) tab. With luck, a more skilled person will provide a better answer for you.

You need to discuss your method and results with someone experienced in running and interpreting the data. Software can help when you are experienced with LC-MS analysis. This type of "analysis" is usually done by a person with a great deal of experience, not computer software. *The data obtained will only be as good as the method used to generate it.
.mgf file and Mascot ? So you have run a proteomics experiment right? Fiehn lab resources would be for 'metabolites/ small molecules' and not proteomics, though. You should first specify whether LC-MS for proteomics (I suspect!) or metabolomics in first place!

Its proteomics experiment. btw .mgf file. Yeah that is for metabolites data set. Mine is proteomics.
