you can use difrent lines for extractions as for viral(DNA or RNA), bacterial(G +VE or -ve)  etc

I think that you can go for either of two methods

1. like Sir Ali Mahmoudpour mentioned

2. Make two aliquotes of the sample and treat one for total DNA and other for total RNA extraction and then again go for the PCR.

But you will need positive and negative controls in either case.

1. Go for total nucleic acid extraction and then amplify the product by PCR for each pathogen.
