These diseases are very different in respect to their biological/physiological basis and therefore their math modeling approaches would be very different. About modeling autoimmune diseases you can find quite a number of papers (let me know if you have difficulties). About the other kind of diseases I have not experience, but I have seen papers dealing with some of them... What is sure is that there is no unified approach for all of them.
I believe we can first model these common disease with simple math models regardless of data modelling. Additionally, groundbreaking math theory to abstract human complex diseases may help us model them, such as a math theory concerning middle status between certainty events and uncertainty events ...
