There is also an original method devised for measuring thermal conductivity of a single-layer graphene. Not sure it will suit your needs but take a look anyway.
Hi Chong-an Di, you may check out the laser flash thermal diffusivity instruments. if you also have the heat capacity, you can easily go to thermal conductivity from there. They are fast and quite versatile for measuring under a variety of different atmospheres and a very wide temperature range. There are models which enables to analyze data coming from multilayer type of samples. These models are mostly incorporated to the software of the instruments. This could be suitable if you have your sample on a substrate for the sake of easy handling. There are several vendors for this type of instrument. I've seen one that says films with thicknesses from 80 nm. you can google "thin film laser flash thermal diffusivity" up. cheers.
Raman may (or may not) be useful...however, it really depends on your material (some materials, and/or crystalline phases) do not show Raman signal. The 3-omega method is simple and reliable, but you do have some (relatively simple) patterning to accomplish. I think Kahraman's suggestion of using laser flash may be the simplest method (i.e. least amount of sample preparation).
In my opinion, the more sample prep required...the less likely you are measuring the true material properties of your thin film.

The thermal conductivity of thin films can be measured using a electrothermal technique (e.g. 3w measurement technique) or an opto-thermal technique (e.g. Time domain thermoreflectance).
