I would like to measure the REE and TDEE in mice, but i am hardly getting any clue about TDEE and i assumed if REE i can be measured by MRI. MRI which might give us the idea comparatively between two animals based on the Brown adipose tissue chemical energy dissipation.Any insight further into this would certainly be appreciated.

I shall confine to measurement of resting energy expenditure, say from oxygen consumption. It would help to know which animal you are working on. If you are able to measure simultaneously energy expenditure (O2 consumption) and activity (random or forced) you can get a measure of resting metabolic rate (energy expenditure) by extrapolation of regression line, relating the two parameters to zero activity.

Thank you for the insight on my queries and i looked certain articles based on your suggestions to assess the EE. That apparently tells me that indirect Calorimetry would be the viable option.
The animal of my experiment is wistar rat and addition to that In my experiment the temperature and activity will see no deviation.
