I work with endophyte fungi and through microscopy I did not obtain results in the identification. The easiest way to identify is using Primers ITS1 and ITS4.

Commonly, It seems hard to identify fungi under Microscope. Therefore, I advice you to do molecular Identification which is easier and accurate assay. As mentioned in the comments above, you can use general primer ITS1 & ITS4 region for DNA amplification.

I am agree ITS is good for identification but sometimes it is essential to amplify total 18s, ITS1, 5.8s and ITS2 rRNA, since you could not find high similarity in only ITS part of your target endophyte compare to deposited sequences of NCBI.

Thank you for your comments and suggestions. Maybe I can continue the identification of fungi later when we have an equipment for molecular analysis. I really love to do that but for now, maybe I will just characterize the morphology of fungi for compliance in my subject. Thank you again for your suggestions.

A combination of phenotypic characteristics and molecular phylogenetic analyses

I did work on isolating endophytic fungi from seeds of some native grass species. It is a difficult task. If the fungi are sporulating, it may make it bit easier to identify using morphological features. You could also send your culture to places like CABI for correct identification.
