I am working on an arginine binding protein. In its closed-state conformation, the protein is bound to Arg (as a ligand). The issue is that pdb2gmx (GROMACS) is unable to recognize this as an amino acid (probably because it would exist as a zwitter ion.) How could I change the rtp of ARG so that this is recognized? Or is there another way to do this?
