I've already tried to perform my analyses on the Gene Ontology Consortium website but Oryctolagus cuniculus (rabbit) isn't available there. "Better Bunny" developed in the lab of Dr. Alan Dombkowski looks promising for GO annotation - as it makes use of orthologues in other species. However I'd like to get the GO enrichment analysis too. Does anyone know whether it is feasible to use a closely related species (and which one could be used) to perform GO enrichment analysis?

I would use the ensembl biomart tool to get the mouse or human orthologs and then use those ID's to do GO enrichment.

I'm working with approx. one thousand genes - its only a fraction of the genome. I'll start looking for orthologues using the tools you're suggesting me then repeat the GO enrichment!

Jennifer is right... Get the orthologs, then use mouse annotations and tools. Apart from GO enrichment you can even try to get pathway enrichment with tools like GeneGo or Ingenuity (they have commercially curated knowledge bases so are probably best). Still, all the results has to be taken with a pinch of salt - as in all generalizations from model organisms.
