How to generate clonal complex, do eburst analysis and phylogeny via Grape tree from E. Coli MLST sequence?

please can anyone guide me on how to retrieve clonal complex (CC) from MLST sequence of seven house keeping genes of E. Coli, and also to do spartial distribution of the CC.

Also, due to differences in the band size of each loci, I am finding it very difficult to re-construct it’s phylogeny.
