also do get yourself familiar with the concept of coalescent theory, mainly understanding, that divergence time is dependent on the fact, that different genes coalesce in different points in the past, thus rendering the need for a large number of sequences to get a relatively good average. I do highly recommend some more extensive reading on the role of natural selection and other population genetics phenomena in governing the splits between phylogenies (like if it was a quick split or lengthy with migrations and so on).

Also a good perspective is understanding that any species is in its whole a pangenome, each located on a spectrum of big or small core and accessory genomes

You may try this by phylogeny analysis by using multiple sequence alignment with CLUSTAL OMEGA.

Tak a look on an information about papers given at the bottom of the results site. They have list of pappers supporting an illustration. IMHO, this is the most helpful point of presentation.
