Yiran, direct labeling of DNA with the commonly used active esters (NHS, PFP ..) doesn't work to my knowledge. If you should obtain your DNAzymes custzom synthesized, you may add amino groups for coupling them with active esters or other functional groups, if you rather should prefer or need an orthogonal method like Click Chemistry.
