There are many methods to extract DNA from MRSA, but which one is the best?

You have two options. The first one relies on using a commercial kit, the second one relies on the cetyl trimethyl ammonium bromide (classical method) or/and (Phenol:Chloroform:Isoamyl alcohol), and don't forget a pretreatment step using lysozyme if you choose the second one.
