For MD simulation, you need sequence and 3D coordinates, and for that you can search www.rcsb.org.
You can run simulation for mRNA or mRNA product (i.e. protein).
You can run MD simulation for RNA, DNA or protein. It depends on what you want to study.
You should read a little more about MD Simulation and basic structural bioinformatics to get yourself familiar with these.
