How to do analysis of ISSR markers using the scoring method with single population?

I am a M.Sc Genetics and Plant Breeding student and I am working on ISSR markers. after scoring the data in binary format i.e. in 1 &0 a single primer shows more than 20 bands in different distances of 50bp ladder. now I want to analyse different parameters and couldn't figure out how to create the dataset so that geneAlex 6.5 can do the analysis. please tell me it will be a great help for my dissertation.
