You can read the image of most formats into Matlab using the imread() function.

Once you have it in Matlab as an array, you use the save command to save it as .mat file as follows:

save(yourMatFileName, 'myImage');

Then stored structure will have one field called myImage. If you did

save(yourMatFileName, 'myImage', 'myVar1', 'myVar2');

then storedStructure will have 3 fields, one that contains each variable you saved. You can get then back to individual variables from the structure if you do this

This should do it. Note: I made a sample mat-file with x,y,a as my variables.

load test.mat

dlmwrite('test.dat',[x y a])

This will write a ASCII format file using the default delimiter (,). You can use another delimiter if you wish.

You can also use the ImajeJ software. Upload the image (I mean 2D), then go to Analyze tool bar, then Tools and Save X,Y coordinates. It will generate a txt file with X,Y coordinates and pixel values.
