I usually use some tools to analyse chromatogram or file abi .

My best solution is Phred-phrap tool, in which you can filter out bases by phred score and obtain the sequences.

You can visualize the sequence also using MEGAX, but I never used it.

If a sequence like what is shown in image is the actual sequence and other sequences similar to that, just throw them in trash because they are just crap. You are asking about the peaks and I don't see any peaks in the file which can correspond to any sequence.
