Hello All
I have a time series micro-array data, the format look likes, patient samples collected from Day 1 to Day 40 ( sample size 40)and control sample ( 20). I would like compare all the samples into two groups as infected and control. is this meaningful for getting DEG?

Yes, you can insert two groups one for control and the others as infected but it is better that done t-test too.

If the data from subsequent time points are independent, use a regression model. If the time course of DGE is not linear and not linearizeable, you may need a non-linear regression model. If the data are not independent, you should use a mixed-effects regression (aka hierarchical regression) model. You should propably consult a local statistician.
