I am labelling my peptides using click chemistry but end up having brown residual pellet upon desalting (peptide clean-up). This contaminant leads to artifactually high nanodrop reading and severely affects the subsequent MS run. Any suggestions/thoughts to deal with this problem?

You need to run better purification of the peptide. Unless the sequence length and character is not know, not much can be suggested. A recrystallization can be your best option. Also solvent treatment, trituration etc. can be employed.
