I have one polar product with an impurity, which has the similar structure and polarity. I used the Hexane:Ethyl acetate:Methanol in 6:3:1with silical gel. And the difference of Rf is around 0.08, which may be too small for running regular silica gel column for separation. And then I was thinking to use C18 column for separation these two polar compunds, any suggestion for solvent choice? Or the procedure to try the solvent?

to answer your question the most common solvent system for reverse phase chromatography is MeOH/MeCN and water where water acts as the hexanes (your weak solvent) and MeOH/MeCN acts as the ethyl acetate (strong solvent). You can buy reverse phase C18 TLC plates and try to see the separation on them.
however if you just change the solvent identities, like switching hexanes for DCM, youd be surprised at how differently the compounds might separate, because you have changed the solvent selectivity.
This depends on the HPLC solvents that used as reverse phase in chromatography sich as MeOH, MeCN and water..................
