Actually I have written two long research papers first time and wish to submit in best journal. I am sure my work is good enough to publish.
I have created all drawings, tables, flow chart, charts, and theory etc. to authenticate my original research work. Not a single part of my paper is copied. But I have doubt, due to too much reading of literature some sentences might be similar to published literature.

Turnitin is a good one.
There are options in the settings. If you do not want your article to be saved then you can remove it from the repository.
You can upload the word version of your research article without your achieved figures and tables

I think using VIPER is a good option. It gives a detailed report highlighting the copied material along with the link where the same material exists.
Firstly , i support Turnitin as the best option
and
secondly a peace of advice, i surely have not got familiar with VIPER , or thenticate or blackboard but please make sure that the database associated with these Plagiarism soft-wares may or may not store ( i am not so sure ) your research work as a bench mark or copy and the second time you log in from from other Plagiarism soft-wares , it will show your similarity index as 100 % , so its really important. As some Plagiarism soft-wares do give option to store a copy of your work and others may not so be very sure before use.
Third thing is again to be a bit careful because , pasting text in Google or any other search engine, i think is not a viable option . It may put your work online even before publishing. 'cause some hackers also do copy your work by the name of Plagiarism check e.t.c.

First of all, we need to be sure that we have re-phrased our writing ffrom any cited sources. Whatever the existing software to check the simliraties, the software does check your paper with its database including the Internet, open access. Therefore, you don't need to be worried the plagiarsm issues if you have been compliant with academic writing ethics. Do not make overvalued with the plagiarsm software.

We have iThenticate software. I dont use it for checking similarities because as per Kamal that we write our manuscripts by ourselves.
Some of these software are really crazy and catch general definitions. I have had such problems and in this case you should ignore those. Another recommendation I have for you is once you finish your writing ask some one to proofread and change a bit as everyone writing style is different and if you are are perfect enough then you might use some from your search and the one you have with your style.
