If the Output of a buck converter is a battery isn't the output voltage clamped therefore wouldn't changing the duty cycle just effect the input side voltage if it is connected to a PV(solar)?
Will the Input side voltage be Vin = Vout/D?

Yes, the relationship is valid but the temperature effects on Vin of the solar panel. Therefore, the duty cycle would be changing.
And you need to put a blocking diode in output side of the converter.

Just make the MPPT maximise the charge current. That is all you need to do. It will set the duty cycle to the correct value.
