When calculating the effect of multiple variables on a single factor, what kind of multivariate approach is best when it comes to determining the relative contributions of each factor? An example would be the average temperatures on two different days. How would one account for the effect of say rain, cloud cover, and humidity on the temperature that day? I think a factor analysis would be best, but am unsure of this.

you might want to try a general linear model, where your dependent variable is continuous (temperature), and you can have both categorical and continuous independent variables - that is if any are categorical (I do not know how you measure these things)

This issue is related to "constructs and measures" issues and multidimensional constructs. In your case, the relation between the indicators (measures) and a construct is a formative appraoch. Please refer to the following two articles for more in-depth understannding or this issue.
