I have one cell type treated with 3 drugs, 4 sample in total: Untreated, Drug 1, Drug 2, and (Drug 1+2). There are two time points post treatment. The aim of the experiment is to prove that the combination Drug 1 + 2 has elevated effect on protein phosphorylation, whether positive or negative. Here are some of the technical issues I am struggling with.

1. How do I calculate the synergy between Drug 1+ Drug 2? For downregulation, I am calculating CDI which is (Drug 1+Drug 2) / Drug 1 x Drug 2 with a cut off that the CDI should be less than 0.75 for the effects to be synergistic. Is this correct?

2. For upregulation, I am calculating the CE which is (Drug 1+Drug 2) is atleast 50% higher than Drug 1+ Drug 2. Is this correct?

3. Then there are time points. For some proteins, the phosphorylation is unaffected at an early time point but then getting either elevated or reduced with time. How do I fit this in with rest of the data.

4. More interestingly, in some cases, one drug, for example Drug 1 has an effect completely opposite to that of the combination(Drug 1+Drug 2). How does that fit in the rest of the data?
