Hello everyone, I need help on the above question. Currently, we are analysing some fungal endophytes in our lab, we have isolated this fungi and we carried out some in vitro characterisation on them. However, the next step of the research is to analyse the transcriptome of the fungi inside the plants. Basically, we want an insight into the expression levels of its genes in total with special focus on the genes encoding for their carbohydrate active enzymes. So I have the challenge of isolating the fungi right from the plant and harvesting the RNA for Transcriptomic analysis, as I want to know exactly what the actual role/lifestyle of the fungi "in the plants". Thus, I have to be able to harvest the fungi in abundant quantity and without contamination, for me to get RNA appropriate for the intended purpose.

Isolating the fungi and subculturing them on culture media will not answer the actual questions I have; as the transcriptome of the fungi will change in response to the culture media. I look forward to your useful contribution and help. I also don't mind suggestions about labs where this kind of work is being done.
