Are 2 with the highest scores enough?
I have cloned a fragment of a protein which includes two epitopes with the 2 highest scores, 1 and 0.845, the epitopes recommended by the software. The other 7 epitopes of the protein are not included in the fragment but they have a lower score and are not recommended by the software.

I think you need not worry about the number of epitopes; it is the protection that they could offer that matters. Are they B-cell or T-cell epitopes? Please remember that the accuracy of prediction varies with the algorithm that you use. Plan an experiment to evaluate the efficacy in vivo.

with one or two relevant epitopes is sufficient, but you must use an adjuvant of slow release and good antibody response of protection like are you planning can be do in your issue

Usually Multi-epitope vaccine is based on the principle of having multiple epitopes so as to evoke a response against many HLA genes or the MHC molecules. But in case, as yours, if there are very lesser number of molecules, perhaps the immune response evoking capacity might be less, but this further depends on the promiscuous nature of the epitopes being finalized. Besides, you can select many classes of epitopes, such as CTL epitopes, HTL epitopes, B cell epitopes, Interferon epitopes etc.. so that the epitope number as well the immune response is enhanced. On the other hand, you could also use Adjuvants for enhancing the immunogenicity of your vaccine.

Number of epitopes is not important. The relevance of epitopes in eliciting protective immunity, most likely functional antibodies (Protective immunity in almost all licensed vaccines depends upon production of functional antibodies) and/or cellular immunity.
