Say if I intend to choose the Z axis of the machine, Where exactly should I place the sensors and what would be the point of impact or shaker?
Is it such that I have to start the spindle and make it running, so as to predict actual work environment ? Or i have to use the impact hammer or shaker on idle slide?
I think you can use both type of testing. With the shaker or with the start of spindle. Which are the differences? With the shaker you produce a great range of frequencies, while with the spindle only one frequency every time. Normally people use a technique for time

Shaker can give you harmonic of spindle speed. In real use, the number of milling tool teeth are of great influence.
Shaker can be fixed with a handling device or on the (still) tool to have the whole mechanical system. Axially or radially.
Indexation of spindle may help you to study various force direction.
Vibrations should be on the Z axis if your machine is a classical XY table with Z axis. Of course, kinematics, quality of guidance and age are of great importance.
