We are interested in comparing head shape between two groups. Unfortunately the data was generated differently for the two groups. (To be specific we used a 3D camera on one group and a laser scanner in the other.) We have matched camera and scanner data on other patients. When comparing the matched data we found significant variation but no bias between the modalities. 

The question is how to include the variation between the camera and scanner results into our sample size calculation. Might I simply add that variation in with the population variation?
