Use CFU/ml. This is usually used because you have to adjust your counts against the dilution factors that you made before plating. If you happen to use the same dilution for sample and control it should not make much of the difference, however, if you used different dilutions it will change your results. Of course an assumption is made here that the aliquot of your sample you spread to count on the agar plate is representative of your sample.
