I have an assembled genome which suggests that my gene of interest has 2 identical copies. I did some qPCR by setting up a genomic DNA dilution series and amplifying my gene of interest and a gene of known copy number (1). I have tried some published methods to estimate copy number but the results are inconclusive. Can anyone help?

Tried and tested by me, I would recommend droplet digital PCR methodology. YOu do need a droplet generator and a reader for this. You could read about it here,
