I am using 2^(-ΔΔCt) to calculate log fold change of a gene, but some of the values are coming in decimal. For them I am using -1/(the decimal number). Please do let me know what is the rational behind this system?
Why would you do that? What is the problem with decimal numbers? Just stick to what you obtain and do the following statistical analyses; it's not gonna make any problem.
it is normal to get values in decimal units when you perform 2^(-ΔΔCt). So i wouldn't worry about that as long as the steps in calculations are all correct.
