I have a map of a plant BC1 population i have drawn with MAPDISTO software and re-drawn with joinmap4.1 software. Both maps show linkage between two arabidopsis chromosomes probably due to chromosome rearrangements. If I eliminate chr3 markers from analysis chr4 maps with normal order. I would like to have an opinion of a genetic map expert.

Dear Klaus, thank you for the draft you sent me, I will read it with attention and hopefully will shed some light on my doubts.
For Fuyou Fu: I am sure that marker data i precise because we designed markers using the arabidopsis Polymorph database based on whole genome sequencing. My doubts are mainly due because I have not deep knowledge about mapping software.
My mean is not how to design markers. It is the genotyping data. If your genotyping data is precise and your population is excellent, you can try mapping makers for grouping. Usually, I will use some softwares for checking marker's distortion, then use some softwares for grouping, then use joinmap for building genetic map.
Ok! now I got it, can you suggest me the softwares you use before joinmap?
