I have induced the prophage from the host bacteria using mitomycin C. The prophage particle was concentrated via Cscl density gradient ultracentrifugation . The structure of bacteriophage was further characterized by transmission electron microscopy ( TEM)as tailed phage. How do I confirm the prophage induction through genomic approach?
I'm not entirely sure of the question you are trying to ask. If you want to know whether the phage you isolated is actually the one induced from the genomic prophage, then you could either do a southern blot of the genome with the phage as probe, or sequence both.
Yes, so I have to sequence both the phage and host . Also wanted to try and locate it in the host genome. Could you suggest me some papers with respect to it.

I have same work with you, After induction, sequence both host DNA and Phage DNA, I used PCR to confirm host (lysogeny) and phage DNA. Use some core gene to determine your question such as Major capsid protein, Terminase Large subunit.
