I am very naive in Bioinformatics. I want to study the expression pattern of a particular protein in a particular cancer type. So I went to TCGA and downloaded the archive for that gene in the cancer type of my interest. Now I am stuck. I have no clue what to do with this 7GB folder that I have downloaded. The folder that I downloaded has few subfolders and many .txt files. Can any one guide me and give some beginner's tips ?
If you really want to workout that downloaded expression data within Bioinformatic tools, I can tell you the flow how to work out. Here I am not understanding, whether you wanted to study about these InVitro or InSilico. Please confirm it to me.

You can use GEO (Gene Expression Omnibus) database for retrieving the raw data of TCGA and normalise the data required by you by using R and Bioconductor tool. For this you need to know the R & Bioconductor code of your interest gene from the GEO. Best wishes.
