There is a great number of pheromones in the queen bee's body, but I assume you mean queen mandibular pheromones (QMP). These are found in the mandibular glands present in the head. To extract them you need either to dissect out the mandibular glands or to extract the whole head. The latter is easier -- you just separate the head from the body and put it into a vial with methanol, ethanol or any other polar solvent. However, this will give you not just the QMP, but also the contents of other head glands and possibly some lipid from the fat cells. Dissecting out the glands will give you just one type of pheromone. If you want ALL pheromone types at once (QMP, Dufour's, tergal, etc.) you can do a whole body extract -- put the whole queen in a vial of solvent and leave it for around 10 minutes. This way has some disadvantages. First of all if you leave the queen in solvent for too long you will extract fat body lipids as well, but a short exposure will not give you adequate extraction of glands. Also, to extract different types of glands you need solvents with different polarity.
