For example, for a triple-cation composition, there are reports using (110) and (001) to describe the same perovskite peak around 2Theta = 14°. But as far as I understand the (110) plane is "diagonal" and the (001) is "parallel" to the unit cell.

A XRD pattern describes the unit cell of your compound, and not the compound itself.
This 110 peak at 2Theta = 14° is related to a tetragonal phase, and the ones you see describing the 001 being around 2Theta = 14° relates to a cubic perovskite. Usually you don't see this explanation in papers, but if you analyze these CIF files attached, you can understand.

Muller indices are the result of indexing the diffraction pattern. If a different space group, subgroup or special setting is used for indexing, the resulting indexes are different. In the texts it should be stated for which group or at least symmetry the indexing is used.
I could guess that it is (0,0,-1), the - is above the 1 when writing Miller indices
