Introduce the mutation(s) to the primer(s) - perfect match (presence of mutation) should give more efficient amplification. Depending on what RT system you use, a taqman probe or a molecular beacon designed on the mutation site may be the most efficient

To discriminate between the mutant and wild-type gene, do I have to introduce nucleotide mutations to the primer sequence or probe sequence?
Aiman Aroosh I would do it in the probe, since that will be the source of your measurement.
