Not sure if i get your question right. Is it QTL Mapping you want to perform? Yes, then of course, you can use both, Microsats and RFLP. If primersettings are compatible you can run your PCR with both in a single reaction even. You only need to score both types (alleles) somehow and then combine the genotypes from both sources in your mapping analyses
Well, i'm still not sure what exactly you want to do. But both, Microsats and RFLP genotypes are scored after amplifying their respective loci by PCR. Genotypes from both sources work the same way in the linkage/association analyses.
RFLP is non PCR based method. Only Co-dominant markers are helpful for mappping. RFLP and microsattellite both are codominant in nature, you can use both and if you want to go for linkage analysis than you should have proper mapping populations of respective study. than according to phenotypic data QTL mapping will be carried out.
Can you explain why you want to use both RFLP and microsattelites. Secondly are you asking about the lab technique or analysis. I have no experience but microsattelites are good for linkage and association analysis for both QTL and dichotomous traits.
I am confused about the benefit of using two type of markers.
