Buy a 0.2 micron protein filter, and filter your protein after it is purified. This will sterilize your protein sample.

Nicole is right. Just be sure to buy a filter with a low adsorption of protein.

Typically if you are purifying by FPLC or HPLC you will filter the sample before you apply it to the column to remove particulates. After concentrating your active, purified fraction, you can filter again with a filter that is compatible with your protein, and with a pore size of 0.2 micron for sterilization.
