what you can do is go for filter sterilisation with 0.22 micron nitro cellulose filter paper and then the membrane filter can be kept for incubation on agar media upside down with the bacterial residue facing down.

Filter sterilization is the best in this case, just use pre-sterilized nitro cellulose filter unit.
