I am working on a small protein that is a part of a polyprotein. All attempts to make an antibody against it have failed. I have been trying to tag the protein sequence with several different ones, e.g. FLAG, His6, and B-tag, but all the attempts have also been unsuccessful. This may be because the plasmid that I am working with is a long 13 kb plasmid and has a very low copy number. It just spits out any sequence I am trying to insert. Even creating any kind of point mutations have been really difficult too. Does anyone have any ideas of how to recognize the protein without an antibody or a tag? Ultimately I want to study protein-protein interactions with this protein and the host protein.
